Also, the result shots at the end of the video do not look like clean holes to me. The dead-center of the bowl is missed, and there is beveling in the chamber, indicating the pipe was advanced at different angles in the course of drilling. I think that this is likely an issue with technique instead...

People mix stains all the time and will apply multiple coats of different colors to a single pipe.

Before you stain the pipe, prep a scrap piece to test it out. Do this until you're happy with the results.
